Shinji fitting into an archetype is a big difference something as an influence. By the end of the show he pretty much screws or subverts every heroic trait tied with Yoshitsune. Same with the end of 2.0, his motivations in being an hero, are far from pure, but that contrasts with Shinji's early presentation (piloting to save someone he had just met, and heroics at Yashima). There's also what Sadamoto said about the superficial design.

Well he doesn't run away during Yashima, he can't run away because of Ayanami(which that and Gendo wanting him to back off plays a part in 1.0). He also fights over the leadership's decisions during the Bardiel incident and that does play a role in breaking down relations between him and the elder Ikari.

Shinji was also going to have long girly hair that could play with his eyes during the dramatic scenes, before Sadamoto decided that it would make him look excessively delicate. Shinji's design is also supposed to project a clean feminine image.
